The emergence of the severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) stands for being the most serious epidemic (so far) of the 21st century. However, only a few computational studies have investigated the molecular mechanisms underlying the neutralization of the spike protein by antibodies of different classes. Hence, bioinformatic methods were employed to unravel the factors contributing to the remarkable neutralization capacity exhibited by specific antibodies. Initially, crystallographic structures of IgA monomeric / dimeric, IgG, and IgM antibodies binding with the receptor-binding domain region of the SARS-CoV-2 spike protein were retrieved. Subsequently, rigid molecular docking and molecular dynamic simulations were performed over 100 ns with explicit water solvation. Lastly, an energy decomposition was conducted to estimate the binding affinity using the last frames from molecular dynamics. The results revealed a higher binding affinity for both monomeric and dimeric forms of IgA antibodies against the spike protein. Additionally, a greater number of hydrogen bonds were observed during their interaction with the spike protein, as well as greater structural instability along the time and especially a more thermodynamically favorable interaction affinity. In this way, the research contributes a small piece to the complex puzzle of understanding the humoral immune response induced by the SARS-CoV-2 virus. RESUMO O amendoim (Arachis hypogaea) é uma importante cultura agrícola no Brasil, considerada uma das mais importantes oleaginosas cultivadas. O uso de bactérias solubilizadoras de fertilizantes pode mitigar o estresse salino. O objetivo deste estudo foi avaliar as trocas gasosas, o crescimento e a eficiência do uso da água da cultura do amendoim irrigado com água salobra sob adubação fosfatada e inoculada com bactérias do gênero Bacillus sp. O delineamento experimental utilizado neste estudo foi inteiramente casualizado, em esquema fatorial 4 × 2 × 2, com 5 repetições, referente às formas de adubação (F1 - 0% fósforo, F2 - 50% fósforo, F3 - 100% fósforo e F4 - bovino biofertilizante), presença e ausência do inoculante e dois níveis de condutividade elétrica da água de irrigação (CEa - 0.3 e 4.0 dS m-1). As adubações com fertilizante orgânico (100% de biofertilizante) e mineral (50 e 100% de fósforo) associada a Bacillus sp. mitigou os danos causados pelo estresse salino e proporcionou maior eficiência no uso da água, índice de clorofila, concentração interna de CO2 e diâmetro do caule. O tratamento controle (sem adubação fosfatada e sem estresse salino) e a aplicação de Bacillus sp., promoveu maior desempenho na fotossíntese líquida, taxa de transpiração, condutância estomática e altura das plantas em plantas de amendoim. ABSTRACT Peanut (Arachis hypogaea) is an important agricultural crop in Brazil, considered one of the most important oilseed crops cultivated. The use of fertilizer-solubilizing bacteria can mitigate salt stress. The objective of this study was to evaluate the gas exchange, growth, and water use efficiency of the peanut crop irrigated with brackish water under phosphate fertilization and inoculated with bacteria of the genus Bacillus sp. The experimental design used in this study was completely randomized, in a 4 × 2 × 2 factorial scheme, with 5 replicates, referring to the forms of fertilization (F1 - 0% phosphorus, F2 - 50% phosphorus, F3 - 100% phosphorus, and F4 - bovine biofertilizer), presence and absence of the inoculant and two levels of electrical conductivity of the irrigation water (ECw - 0.3 and 4.0 dS m-1). Fertilization with organic fertilizer (100% biofertilizer) and mineral fertilizer (50 and 100% phosphorus) associated with Bacillus sp. mitigated the damage caused by salt stress and promoted greater water use efficiency, chlorophyll index, internal CO2 concentration and stem diameter. RESUMO A batata-doce está entre as culturas alimentícias mais importantes do mundo. Por apresentar alta diversidade genética, essa espécie possui cultivares que podem responder de maneiras diferentes em função da adubação mineral. Dentre os nutrientes, o fósforo está relacionado com processos fisiológicos e bioquímicos que podem influenciar na qualidade final do produto. Este estudo teve como objetivo avaliar a influência de doses de P na qualidade e compostos bioativos de cultivares de batata-doce - Paraná, BRS Amélia e BRS Cuia. Foram avaliados o pH, sólidos solúveis (SS), acidez titulável (AT), relação SS/AT, açúcares solúveis e os compostos bioativos - flavonoides, antocianinas e carotenoides. ABSTRACT Sweet potato is among the most important food crops in the world. Due to its high genetic diversity, this species has cultivars that can respond in different ways depending on mineral fertilization. Among the nutrients, phosphorus is related to physiological and biochemical processes that can influence the final quality of the product. This study aimed to assess the influence of P doses on the quality and bioactive compounds of sweet potato cultivars - Paraná, BRS Amélia, and BRS Cuia. Low-cost adsorbents promote the valorization of locally sourced waste materials and are still a significant challenge for removing toxic metal ions from industrial effluents. In this sense, Castor (Ricinus communis L.) stalks (CS) were activated with an alkaline solution and tested as an adsorbent to remove nickel, copper, cadmium, and lead ions. A 24-1 factorial design was carried out and showed a correlation and influence of the variables, such as pH, adsorbent mass, agitation rate, and initial concentration in the adsorption process. The adsorbents in their natural, activated, and saturated states were characterized. After activation, X-ray diffraction results revealed a change from cellulose I to cellulose II. The X-ray fluorescence showed that the ion exchange adsorption mechanism occurred. For the kinetic adsorption studies, the equilibrium time was reached up to 15 min. Different isotherm models described the adsorption process, with the Sips model providing the best fit to the experimental data. Five cycles of sorption/desorption using 0.1 mol L-1 HCl elution were carried out with a minimal loss in sorption capacity and physical degradation. The potential of four commercial clones of unripe acerola fruit was investigated regarding a source of nutraceuticals and functional foods for industrial use. The chemical profiling of the BRS 235-Apodi, BRS 236-Cereja, BRS 237-Roxinha, and BRS 238-Frutacor clones was determined by the ultra-high performance liquid chromatography-quadrupole time-of-flight mass spectrometry (UPLC-QTOF/MS-MS) technique coupled to multivariate statistical analysis, which were then correlated to ABTS•+ radical capture (2,2’-azino-bis(3-ethylbenzothiazoline-6-sulfonic acid) and ferric reducing antioxidant power (FRAP) assays in order to measure the antioxidant capacity. A total of 24 bioactive compounds were identified, including high amounts of quercetin-O-hexoside, astilbin, and apigenin, which were correlated to three clones (BRS 235, BRS 237, and BRS 238). On the other hand, the BRS 236 clone presented high contents of ascorbic acid, iso-ascorbic acid, citric acid, procyanidin B trimer, rutin, phenolic compounds, and antioxidant activity. These compounds were additionally found to be strongly associated with the antioxidant capacity of unripe acerola fruits. Abstract The potential of H. virginiana L. was evaluated against Candida spp. (C. albicans, C. dubliniensis, C. glabrata, C. guilliermondii, C. krusei, and C. tropicalis) and bacteria (Acinetobacter baumannii, Escherichia coli, Enterococcus faecalis, Klebsiella pneumoniae, Staphylococcus aureus, and Streptococcus mutans). Effect on murine macrophages (RAW 264.7) was also evaluated with respect to cytotoxicity and production of cytokines (IL-1β and TNF-α) and nitric oxide (NO). The most effective concentrations of the extract were determined by microdilution broth. These concentrations were analyzed on biofilms, after 5 min or 24 h exposure. Cytotoxicity was performed by MTT assay and quantification of cytokines and NO by ELISA and Griess reagent, respectively. The extract acted against the planktonic forms and provided significant reductions of all the microbial biofilms; besides, showed no cytotoxic effect, except at 100 mg/mL, after 24 h exposure. There was cytokine production; however, a modulatory effect was observed in groups exposed to lipopolysaccharide (LPS) from E. coli. NO production was similar or higher than the control group. Resumo O aumento da modificação dos habitats e da perda de espécies demanda esforços consistentes para descrever e compreender os padrões de biodiversidade. O programa BIOTA/FAPESP foi criado nesse contexto e é uma iniciativa de sucesso para promover estudos em biodiversidade e conservação no Brasil. O BIOTA/Araçá é um projeto interdisciplinar que promoveu uma avaliação detalhada da biodiversidade da Baía do Araçá, um ecossistema costeiro localizado ao Norte do estado de São Paulo, Sudeste do Brasil. A baía engloba múltiplos habitats, tais como praias, manguezais, costões rochosos, e uma planície de maré, e também fornece importantes serviços ecossistêmicos. Infelizmente, a baía está sujeita à conflitos sócio-ambientais complexos que contrastam demandas econômicas, sociais e ambientais (i.e. a expansão das atividades do porto vizinho vs. a pesca artesanal de pequena escala e a proteção da biodiversidade). O presente estudo apresenta um levantamento das espécies bentônicas que ocorrem nos diferentes habitats da Baía do Araçá, incluindo dados obtidos durante o projeto BIOTA/Araçá e de investigações realizadas anteriormente na área. As espécies bentônicas desempenham um papel importante no ambiente marinho, e estudar a diversidade desses organismos que vivem associados ao fundo é indispensável para compreender o funcionamento do meio ambiente. A macrofauna, meiofauna, e microorganismos associados aos fundos consolidado e inconsolidado foram listados, e informações adicionais foram fornecidas para cada espécie, tais como a distribuição geográfica e nos habitats. O checklist inclui 826 espécies, quase 70% registradas durante o projeto BIOTA/Araçá. Os taxa mais especiosos foram os anelídeos (225 spp.), moluscos (194 spp.), e crustáceos (177 spp.). Abstract Increasing habitat modification and species loss demand consistent efforts to describe and understand biodiversity patterns. The BIOTA/FAPESP Program was created in this context and it has been a successful initiative to promote studies on biodiversity and conservation in Brazil. The BIOTA/Araçá is an interdisciplinary project that provided a detailed evaluation of the biodiversity of Araçá Bay, a coastal seascape located on the North coast of the state of São Paulo, Southeast Brazil. The bay encompasses multiple habitats, such as beaches, mangroves, rocky shores, and a tidal flat, and provides important ecosystem services. Unfortunately, the bay is the subject of complex social-environmental conflicts that oppose economic, social, and environmental demands (i.e., the expansion of neighboring harbor activities vs. small-scale artisanal fisheries and protection of biodiversity). The present study presents a survey of the benthic species occurring in the different habitats of Araçá Bay, including data obtained during the BIOTA/Araçá project and previous assessments of the area. The benthic species play an important role in marine environments and studying the diversity of these organisms that live associated with the bottom is indispensable for comprehending the environment’s functioning. The macrofauna, meiofauna, and microorganisms associated with soft and hard bottom were listed, and additional information, such as the habitat and geographical distribution, were provided for each species. The checklist includes 826 species, almost 70% recorded during the BIOTA/Araçá project. The most speciose taxa were the annelids (225 spp.), mollusks (194 spp.), and crustaceans (177 spp.). Seven benthic species are endemic to Araçá Bay, 14 are considered threatened, and seven are economically exploited. Furthermore, the bay is the type locality of many taxa, and 11 new benthic species were described based on specimens sampled during the project. Resumo O presente estudo buscou avaliar o potencial antimicrobiano e antiaderente do óleo essencial de Eucalipto radiata frente às cepas de veiculação alimentar de Escherichia coli. O estudo foi realizado usando a Concentração Inibitória Mínima (CIM) e Concentração Bactericida Mínima (CBM). Além disso, a técnica de difusão em disco foi usada para avaliar a associação do óleo essencial de Eucalipto radiata com antimicrobianos sintéticos. A Concentração Inibitória Mínima de Aderência (CIMA) também foi realizada. Os resultados revelaram que E. radiata apresentou atividade antimicrobiana contra as cepas de E. coli testadas, com valores de CIM variando entre 500 μg/mL a 1000 μg/mL e valores de CBM variando entre 500 μg/mL a 1,024 μg/mL. Quanto às associações, observou-se que o óleo de E. radiata exibiu efeito sinérgico para alguns antibióticos, sobretudo a Ceftriaxona, apresentando maior interferência do óleo essencial. Além disso, foi eficaz na inibição a aderência das cepas bacterianas de E. coli, mostrando um efeito antibiofilme mais significativo que o agente antibacteriano digluconato de clorexidina a 0.12%. Abstract The present study sought to evaluate the antimicrobial and anti-adherent potential of Eucalyptus radiata essential oil against food-borne strains of Escherichia coli. The study was performed using the Minimum Inhibitory Concentration (MIC) and Minimum Bactericidal Concentration (MBC). In addition, the disk diffusion technique was used to evaluate the association of Eucalyptus radiata essential oil with synthetic antimicrobials. The Minimum Inhibitory Adherence Concentration (MIC) was also performed. The results revealed that E. radiata showed antimicrobial activity against the E. coli strains tested, with MIC values ranging from 500 μg/mL to 1000 μg/mL and MBC values ranging from 500 μg/mL to 1,024 μg/mL. As for the associations, it was observed that E. radiata oil exhibited a synergistic effect for some antibiotics, especially Ceftriaxone, with greater interference from the essential oil. Furthermore, it was effective in inhibiting the adherence of bacterial strains of E. coli, showing a more significant antibiofilm effect than the antibacterial agent 0.12% chlorhexidine digluconate. Resumo O resfriamento do sêmen mantém espermatozóides viáveis para estender o período útil para fertilização artificial e evita o uso de protocolos robustos e altos custos associados à criopreservação. No entanto, as curvas de qualidade espermática do sêmen fresco e refrigerado ainda não foram comparadas para o pacu (Piaractus mesopotamicus), que é frequentemente usado como modelo biológico. Este estudo teve como objetivo analisar a qualidade do sêmen de P. mesopotamicus durante 24 horas de refrigeração. Seis machos adultos foram induzidos com extrato de hipófise de carpa. Os dados de movimento espermático, integridade da membrana e morfologia foram comparados entre amostras de sêmen armazenadas por 24 horas em temperatura ambiente ou sob refrigeração a 12,63 °C. A motilidade dos espermatozoides diferiu significativamente ao longo do tempo. Após 24 horas de armazenamento, os valores de motilidade foram maiores nos espermatozoides refrigerados do que naqueles mantidos em temperatura ambiente. As taxas de sobrevivência dos espermatozoides não diferiram em 4 e 8 h após a coleta. Após 16 h, as células refrigeradas apresentaram integridade de membrana superior (82,05 ± 4,23%) em comparação àquelas armazenadas em temperatura ambiente (66,98 ± 6,45%), mantendo esse padrão até 24 h. Abstract Cooling milt conserves viable spermatozoa to extend the period available for artificial fertilization and avoids the robust protocols and high costs associated with cryopreservation. Yet, the sperm quality curves of fresh and refrigerated milt have not yet been compared for pacu (Piaractus mesopotamicus), which is often used as a biological model. This study aimed to analyze the milt quality of male P. mesopotamicus across 24 h of refrigeration. Six adult males were induced with carp pituitary extract. Sperm movement, membrane integrity, and morphology was compared between extruded milt samples stored for 24 h under either ambient temperature or under refrigeration at 12.63 °C. Sperm motility differed significantly over time. After 24 h of storage, motility values were higher in refrigerated spermatozoa than in those kept at ambient temperature. Sperm cell survival rates did not differ 4–8 h post collection. After 16 h, refrigerated cells showed superior membrane integrity (82.05 ± 4.23%) compared to those stored at ambient temperature (66.98 ± 6.45%), maintaining this pattern up to 24 h. Abstract Pantanal fires have a significant impact on the environment. Anthropogenic emissions of residual gases have changed the tropospheric composition in this region due to burning. This study aims to analyze the spatial patterns of atmospheric pollutants (including carbon monoxide (CO), nitrogen dioxide (NO2), black carbon (BC), organic carbon (OC) and sulfur dioxide (SO2) and aerosol optical depth, along with fire outbreaks across the Pantanal biome from 2016 to 2021. The data collected is based on remote sensing data. The fire outbreaks peaked pollutant concentrations reached their highest between June to November, particularly during the drier months of August to October. This increase was even greater during the last three years (2019-2021), especially in 2020, when the average CO, NO2, SO2, BC, and OC concentrations increased by 29%, 31%, 50%, 52%, and 50%, respectively. The rainfall values do not justify the increase in the number of fire outbreaks between 2019 and 2021, indicating that the rise is likely due to increased burning. In 2021, the average monthly rainfall was 48% greater than that in 2016-2020 but it had the highest FRP value and the second highest fire outbreak number and pollutant concentration. Resumo O crescimento populacional aliado à necessidade de energia elétrica resultou na construção de centenas de usinas hidrelétricas no estado de São Paulo, Brasil. A consequência dessas intervenções foi a fragmentação dos rios, formando barreiras, que dificultam a mobilidade das espécies de peixes migradores, gerando impacto no ciclo de vida dessas espécies, principalmente no que diz respeito à movimentação entre áreas de reprodução e alimentação. Por esse motivo, objetivou-se atraves desse artigo avaliar o estado da arte do conhecimento a cerca dos barramentos, trechos livres e espécies migradoras nas três principais bacias hidrográficas do estado de São Paulo e seus tributários. Através de uma revisão sistemática do periodo de 2003 a 2023 foram obtidos 89 artigos, sendo 48 sobre barramentos, 5 que abordavam sistemas de transposição de peixes e 36 retratando as espécies migradoras. Na primeira metade as pesquisas focaram mais os impactos dos barramentos na ictiofauna, enquanto que na segunda metade do período estudado, estudos dos peixes migradores foram dominantes. A maioria das pesquisas foram conduzidas nos rios principais, sendo poucas nos trinutários. E por fim 16 espécies migradoras, consideradas de longa distância foram estudadas, sendo que as mais estudadas foram P. lineatus, P. maculatus, L. friderici, M. obtusidens and S. hilarri e as que ocorreram com maior frequência nos rios são Prochilodus lineatus, Pimelodus maculatus, Megaleporinus obtusidens and Salminus hilarii. Abstract Population growth combined with the need for electrical energy resulted in the construction of hundreds of hydroelectric plants in the state of São Paulo, Brazil. The consequence of these interventions was the fragmentation of rivers, forming barriers, that hinder the mobility of migratory fish species, generating an impact on the life cycle of these species, especially about movement between breeding and feeding areas. For this reason, this article aimed to evaluate the state-of-the-art knowledge regarding dams, free stretches, and migratory species in the three main river basins of the state of São Paulo and its tributaries. Through a systematic review from 2003 to 2023, 89 articles were obtained, 48 of which were about dams, 5 which addressed fish transposition systems, and 36 portraying migratory species. In the first half, research focused more on the impacts of dams on fish fauna, while in the second half of the period studied, studies of migratory fish were dominant. Most research was conducted in the main rivers, with few in the tributaries. Finally, 16 migratory species, considered long-distance, were studied, the most studied being P. lineatus, P. maculatus, L. friderici, M. obtusidens and S. hilarri and the ones that occurred most frequently in rivers are Prochilodus lineatus, Pimelodus maculatus, Megaleporinus obtusidens and Salminus hilarii. ABSTRACT The limited temporal completeness and taxonomic accuracy of species lists, made available in a traditional manner in scientific publications, has always represented a problem. These lists are invariably limited to a few taxonomic groups and do not represent up-to-date knowledge of all species and classifications. In this context, the Brazilian megadiverse fauna is no exception, and the Catálogo Taxonômico da Fauna do Brasil (CTFB) (http://fauna.jbrj.gov.br/), made public in 2015, represents a database on biodiversity anchored on a list of valid and expertly recognized scientific names of animals in Brazil. The CTFB is updated in near real time by a team of more than 800 specialists. By January 1, 2024, the CTFB compiled 133,691 nominal species, with 125,138 that were considered valid. Most of the valid species were arthropods (82.3%, with more than 102,000 species) and chordates (7.69%, with over 11,000 species). These taxa were followed by a cluster composed of Mollusca (3,567 species), Platyhelminthes (2,292 species), Annelida (1,833 species), and Nematoda (1,447 species). All remaining groups had less than 1,000 species reported in Brazil, with Cnidaria (831 species), Porifera (628 species), Rotifera (606 species), and Bryozoa (520 species) representing those with more than 500 species. Analysis of the CTFB database can facilitate and direct efforts towards the discovery of new species in Brazil, but it is also fundamental in providing the best available list of valid nominal species to users, including those in science, health, conservation efforts, and any initiative involving animals. RESUMO Os métodos para otimização restrita desenvolvidos a partir da análise matemática clássica, são geralmente algoritmos numéricos muito eficientes. Entretanto, tais métodos dependem fortemente da localização dos pontos iniciais. Neste trabalho, utilizamos a Inicialização Global Topográfica para gerar bons pontos iniciais para o método de busca local utilizado na resolução de problemas restritos de minimização global. ABSTRACT The constrained optimization methods, developed from the classical mathematical analysis, are generally very efficient numerical algorithms. However, such methods strongly depend on the location of the starting points. In this work we use the Topographical Initialization heuristic to generate adequate starting points for the local search method in order to solve global optimization problems with equality and inequality constraints. Resumo Apesar do silício não ser considerado um elemento essencial, em algumas culturas como a soja, seu fornecimento pode estimular o desenvolvimento vegetativo e a produção vegetal. Foi estudado o crescimento de cultivares de soja em solo de Cerrado submetido à aplicação de doses de silício. O experimento foi conduzido em casa de vegetação do Instituto Federal do Amapá – IFAP/Campus Agrícola Porto Grande. O delineamento experimental foi o inteiramente casualizado arranjado em esquema fatorial 5x2, com quatro repetições. Os fatores foram constituídos do tratamento controle (sem Si) e quatro doses de Si (250, 500, 750 e 1000 mg vaso-1 de SiO2), e duas cultivares de soja (BRS Tracajá e FTS Paragominas). Foram analisadas as variáveis de crescimento, como: altura da planta, diâmetro do colmo; e matéria seca da parte área e das raízes. O silício influenciou no aumento da altura quando avaliada as cultivares e doses isoladas, o mesmo comportamento foi observado na produção de matéria seca da parte aérea e total. Abstract Although silicon is not considered an essential element, in some crops such as soybeans, its supply can stimulate plant development and plant production. The growth of soybean cultivars in Cerrado soil subjected to the application of silicon doses was studied. The experiment was conducted in a greenhouse at the Instituto Federal do Amapá – IFAP/Campus Agrícola Porto Grande. The experimental design was completely randomized, arranged in a 5x2 factorial scheme, with four replications. The factors consisted of the control treatment (without Si) and four doses of Si (250, 500, 750 and 1000 mg pot-1 of SiO2), and two soybean cultivars (BRS Tracajá and FTS Paragominas). Growth variables were analyzed, such as: plant height, stem diameter; and dry matter of shoots and roots. Silicon influenced the increase in height when evaluating the cultivars and isolated doses, the same behavior was observed in the dry matter production of the aerial part and total.
